Given this new claude code bug when sandboxing is enabled: anthropics/claude-code#17087
I would recommend either adding all those dotfiles to .gitignore, or somehow removing them in an automated fashion with claude hooks. This is quite an annoying bug - you can also try to disable sandboxing and creating a comprehensive deny list in claude settings file permissions.
